Actually, he's waving you on because it's probably YOU who can't drive and his safest bet for survival is to let you go and go on behind you. Or actually not you in particular but the driving population as a whole. It is no big deal. If you wave someone and they wave you back don't think about it; just go.

It pertains more when I'm running or riding my bike. I have been doing that for well on a decade now and can't even count the times I have almost been run over by a crazy driver. So when we both come to a stop sign and they wave me to go in front of them, there is no way in hell that I'm running or biking in front of someone. Sometimes, they get offended but the avid runner knows that is the rules. If they wave me to go, either I wave for them to go instead or go out of my way to run behind them.

I guess that transends when I'm driving because even if someone is waving me over, people are such horrible drivers that there is the slim chance that they STILL might drive right into me. So if I'm not in a hurry I'm happy waiting for them to go.

Agreed. Both parties usually will get through the intersection faster if someone just takes the initiative and goes. If you both just sit there trying to wave each other on and decide who's turn it is, both of you lose. If you just go first and go quickly, then the other guy definitely knows he's next and will get to go sooner even if he did eventually win the wave off.
